I saw a while ago a Clone Wars comic that had the Noghri in it. Apparently a Republic and CIS ship tangle and one of them crashes, then the Republic sends Clone Troopers and Jedi down to retrieve some device that could provide a vital bit of intelligence. Needless to say the Noghri kick much arse, but Anakin wasn't in it that I remember.

No this is all wrong if I remember correctly. The accident that screws up Honoghr takes place during the Clone Wars (a Core Ship holding the incredibly potent defiolant trihexalon-1138 crash lands on the planet after a battle). However, nothing ever stated when Vader arrived. The ecological collapse probably did not occur overnight. Of course there was quite possibly a time lapse between the event and the landing party. COuld have been years for all we know. Though it MIGHT happen shortly after the end of Episode III. If Vader was hunting down the last of the CIS ships...

The first contact between Vader and the Noghri is just as Zahn first depicted it. There must be a time-lapse of at least several months before Vader and his entourage arrive at Honoghr. Perhaps they come across the planet while touring worlds devastated by the Clone Wars.
I can be pretty certain that Anakin Skywalker does not have contact with the Noghri.
As to the smell. Noghri have VERY keen noses, they could very well be able to smell Vader through the suit.
