How do you password protect certain folders and/or files?

if you're using a windows system, pretty much the only way to do it is by making them into .zip or .rar archives and putting a pw. otherwise, there isn't really any in-built feature allowing this.

there might be ways on macs and linux, but i'm not really that familiar with those OSes.

Well in windows xp/2000 you can put rights on files and folders and deny access to other users.

Are their downloadable programs that let you password protect folders and avoid the user issue?

There used to be for the W9X-based OSs but they're uncommon now since you can use NT Access Control Lists (superior in every way).
