And Luke had an open comlink channel to it? Jerrjerrod knew what was happening, and both Vader and Palpatine have the Force. If Luke could know to escape, than so should they, more so, even, having contact with the battle station's command.
Luke knew to escape because he knew what the plan was against the station. Luke got away just barely in time, and he had only half the distance to cover to get to the shuttles. Unless the Emperor and Vader decide to make a run imediately after Luke is fried, I don't see them making it to the hanger deck quickly enough.

And you don't think Palpatine knew why Skywalker and his fleet had come? It would've been a trivial matter to check on the status of the battle after killing Luke, or simply felt it through the Force. Then he easily could have retreated to his escape pods or even shuttle, as he's not hauling a quadriplegic Vader.

As for why the escape pods weren't used - I'm sorry Alyeska but you can't just wave off something like that. They probably were code-keyed for the Emperor's use only. You reconcile before dismissal. I know everyone here likes to point out some mitigating circumstance, not attempt reconcilation, and just ignore it thereafter, but I'll be here to remind you that's total bullshit.
