They probably had some form of gear but the exact composition and capabilities of it are unknown. Harper in "Dance of Mayflies" had changed into some sort of suit once Hunt ordered him to get to the Maru because of his poor immune system. As anyone can see the protection of the gear he is wearing would be limited but for the pathogen they were dealing with that is really all that he would have needed. The Andromeda Ascendant site suggests that chemical and biological weapons were used at the time.
