I like the Miranda's design. I presents less of a target profile for enemy ships from almost every direction, and at the same time, has a good field of fire for its weaponry. Watching the Reliant get slammed by the Enterprise in ST2 and yet keep on coming was awesome! The opening salvo by the Reliant will always be one of my favorite ST moments.

Any ship which does not have structurally idiotic long spines, spires, stalks, etc.
Here's an experiment: if a ship is solidly designed, you should be able to make a model of it and swing it around without distorting its shape. A solid-block shape like a Borg cube, the Death Star, or an ISD is a good shape.
The original E-Nil is an awful design because of all the thin struts. Same goes for most Trek ships such as Klingon long-neck ships, Romulan egg-shell warbirds, any Fed ship except for the Miranda, Nebula, and Defiant, etc. Most B5 capships are atrocious in that respect as well, although the Narn heavy cruisers look good.

The Miranda is a favorite. Its got great weapons coverage and a relatively hard to hit front profile. Mostly the same parts as the Constitution but should be able to put the same power to a smaller profile. The Nebula has many of the same advantages over the Galaxy as the Miranda is to the Constitution.
The Defiant is also well designed for a Trek ship. Small, weapons placed somewhat evenly on the ship but favored on the forward or rear axis which are the hardest to hit.
Other then the Command tower, the ISD is relatively well designed.
Wing Commander has several good designs. The Vesuvius class carrier is built rather simply for effectiveness.
