All right, why do none of the clones try to kill Joruus C'boath?
Do they react differently to cloned jedi or was Order 66 only a standing order at the time of RotS?

By the time of Thrawn, most of the clones who were grown for the Empire are probably gone. Besides, even if there were still some left, I think Order 66 was a one time thing, an Order to kill all known Jedi, not a "turn into Jedi-hunting monster for the rest of your existance" command. The C'Baoth from TTT is a clone of the original C'Baoth, who died during the Outbound-Flight-Project.
We don't know when the C'Baoth-Clone was grown (probably long after ROTS), we don't know by whom (much speaks for Palpatine to get a guardian) and we don't know, if the clone went anywhere aside from Wayland and the lab he was created in (which might have been on Wayland, too).
So it is very likely, that the clone didn't participate in the clone-war and was never around one of the clone-troopers.

Hell, cloney-boy was nuttier than squirrely turds. I wouldn't trust one damn thing he said for that simple reason. His memory is shot, he's living in delusion, and on top of that he's a clone of questionable quality. Hmmm, ever think that now a lot of those books written before Lucas clearly had penned out the sequels might not fight directly into continuity? I was recently reading the Dark Empire trilogy if you will comics and well you just can't take everything just as canon just as you can't take these movies seriously.

First off, I stated stuff doesn't fit in continuity, but really choice of word would've been in canon. Whether the stuff I was thinking was continuity or not can really be debated but it can't be denied whether it is canon and be held by the law or not. You can say I am backing down but I won't bother to waste all my time with all the continuity and discrepencies about a swashbuckling serial. Besides wasting time as another thread talks about "the death of the eu".
Here's a really good suggestion, if Lucas wanted C'baoth as pure canon in his galaxy, he would've given him a nod as a background jedi in AOTC or ROTS.
Regardless, I'll give you one continuity error, going by the comics/books, a lot of jedi made it out from the jedi purge than Obi and Yoda. Clearly, this is just for a story flow and Yoda and Obi-Wan do make it so why not more, but believing more made it out would go against the prophecy of the chosen one. Darth Vadar/Palpatine vs. Yoda/Obi-wan etc. etc.
