But each Seperatist world can operate without a central leadership of the CIS, the same cannot be said of the Republic worlds. THe DSII was built by a galaxy in the midst of guerilla warfare, secretly, far away from a major shipyard, and all the materials were supplied by one shipping company.
The great weapon was the focus of an entire race. The geonosians were focusing on building it. And they would have placed it near a shipyard, where there is readily availible construction equipment. The organic officers in the CIS would have been the idealists who truly believed in what they were fighting for, they wouldn't have surrendered after Order 66, the death of Anakin, and the death of Palpatine.

To address the original topic, Obi Wan and Yoda would still need to go into hiding for a while until Organa could convince everyone that the Jedi did not actually assassinate an innocent man and have Order 66 repealed. They would then most likely go about starting to train more Jedi and finding others in hiding.
