The thing is the Changelings can mimick whatever they are appearing to be. Hell, they need not even know the Emperors were all one person. I'd imagine people would get pretty antsy about an emperor who lived forever after a while. Worse yet, imagine what would happen if this Founder found it's way back to the Milky Way and managed to commune it's knowledge with the great honking ocean of Founders on their homeworld.
