Not to nitpick, but after all the times I've watched that fight, I don't see Yoda beating Dooku "soundly." I recall that text from the novelization is not favorable of Dooku during the fight, but Dooku's style is far more reserved and refined. Granted that Yoda is making up for his lack of size and reach, he is still notheless consuming far more energy than the simple parries and ripostes that Dooku is using. Dooku doesn't even seem to be breaking a sweat, where Yoda seemed to be panting and getting somewhat winded.
I'm still believe that Dooku's retreat was because he sensed the arrival of Padme with an entire squad of reinforcements comming his way. A simple matter of too much on his plate at once.

Either way, I believe the point that Dooku was able to use Obi-Wan and Anakin's prescence to aid in his escape and hinder Yoda still stands.

This presupposes that Jedi experience tiredness and fatigue the way other beings do. However, we see them enduring fights of durations and intensities that would exhaust a human swordsman, and still looking fresh.
Despite the fact that he was expending a great deal of energy, I doubt Yoda would have gotten tired anytime soon during his duel with Dooku. If Yoda was indeed bound by usual physical constraints, he wouldn't have been able to do what he did anyway. A Jedi's strength flows from the Force, after all.

This may be part of the reason, but I still believe that Yoda was besting him.

Yes, definetly at that point, though it's understandable. It's been some time since I watched that fight, but I seem to remember a scene during the fight where it looks like Yoda is breathing somewhat heavy while talking. I could be wrong though. I'll have to go back and look at it again.
On the flip side, I don't really see Dooku all that distressed till the end of the fight when he's going to make his escape, and even then he doesn't appear to have broken a sweat. Considering his age (and not understating Yoda's) and the fact that he'd already made a harrowing escape on Speeder Bike to then face two Jedi (though that was somehwat effortlessly as well), I'd say he held up pretty well.
Perhaps I'm being somewhat partisan because I really like Dooku, especially after reading the RotS novel and seeing more on his thoughts and feelings of things. The fight between him and Anakin/Obi was far more fleshed out and made everyone involved look alot better. Half of that fight he seems to be barely trying. Though Anakin and Obi are baiting him and leading him on...
