That's a gargantuan "if" you've got on your hands. From what I've seen of Trek, transporters are common. There's no scenario I can think of (barring some bullshit with Q) where the Rebels would get the technology and the Empire wouldn't. You do realize that it's trivially easy to make transporter jammers and interdictors, right? The Enterprise crew deployed battery-powered ones in Insurrection, and certain kinds of alloys block transporters passively. Send in three valuable agents to blow up a command center, who would be hard pressed to replace? Or simply use those agents to sabotage the field generator so the transporter can beam in the bomb to the command center, keeping said agents out of the no-doubt extremly heavily guarded area?

Yes, while it's been shown that Federation shields can be bypassed by knowing the prefix code, doing something that you suggest wouldn't be possible. Using Worf as an example is somewhat silly, especially when you say someone with 'any' knowledge of their security protocols can do what he did. Remember, he's the security chief, and odds are he either drafted the security protocols for the Enterprise-D or had a large amount of input concerning them. Obviously not just 'someone who has any knowledge of their security protocols'.Considering the extreme porosity of Federation computer security, I would suggest the latter. Remember that Worf was able to make completely imaginary starships appear on the viewscreen of the Federation's most advanced starship, by hacking into it across a wireless network connection. Making the sensors ignore a transporter signal would be child's play for someone who has any knowledge of their security protocols.

I do not, however, think that S31 is a highly organised outfit à la the NSA. I see them more as a loose collection of like-minded Starfleet officers and individuals. I doubt they have many resources themselves (unlike some fans who like to think S31 has it's own starships) and apart from a few core agents they're probably quite low in members, too.
Is it only federation trasnporter thats easily jammed as there have been several times the Dominion were able to beam into areas that should have been jammed as well as having a very long reach. Federation security did kind of suck compared to the planet Obrien goes under cover on. Not counting all the other problems with federation technologies. Phasers being unable to pierce crates while the hunters weapons blew through the conduit. Plus many others factors show that perhaps its mostly just the poopr quality of fed tech while most of the others is fine.

I doubt Fed tech is so much worse than everyone else's tech, or else the Feds would have gotten their asses kicked by now. I always figured that the Federation had to have better-than-average basic technology, compared to their rivals. After all, I doubt the Klingons are saddling their warships with scientific gear, lavish quarters, and diplomatic facilities. Yet the hybrid science/defense ships Starfleet is known for always seem to be competetive with their Klingon counterparts.
