Agreed, that's yet another possible reason to add to my list, then.. the fact that the order came from so high on the chain of command could conceivably have given the "kill traitors" order a higher priority than their current objectives (such as capturing a strategic location, blowing up a facility, etc).
Still, the most obvious reason to shoot the Jedi first is that the lightsaber wielding mofos were right in front of them, and unaware (easy targets).. and if allowed to become aware, would've become really hard to fight/catch.

Must be that suggestively shaped cranium.
I would imagine that Ki-Adi-Mundi is like Admiral Ackbar; a minor character with a cool design and just enough lines and screen time to get people to notice him. They're just asking for a following, especially from a fandom as detail-based as the SW one.

Agreed. Ki has a quality Like Admiral Ackbar, but not as cool, for one reason:

Ki Adi Mundi has always been one of my favourite Jedi; if you get the chance, read Prelude to Rebellion, which was one of my favourite pieces of EU. The man has seven wives and a sense of humour. He also leads the most badass Clones in the whole of the Republic. Yeah baby.

I've read that. Didn't like it much.
But then I have a violent dislike of technophobes and they had Mundi come across as a giant hypocrite. :?
