Whereas Core 2 Duo is currently the speed champion, it will have some slight drop in performance when one moves to 64bit, but as it is, Core 2 Duo is the fastest.
As for mobos, the question you should ask is whether you need SLI/Crossfire or you even plan to get it. At the end of the day, you will be more interested in the feature set offered per mobo as most of the mobos are similar in performance.
There is no real performance difference between the socket 939 Venice and the AM2 cores but you will need DDR2-800 memory to have similar performance for the latter.
Actually a AMD Athlon64 X2 3800+ is a darn good deal right now.

depends on whether you want to SLI or not (basically using more than one GPU for better performance) if so, go with the first one, otherwise it depends on whether you value price or capability more. if capability, go with the SLI board, it has more and better options, but if budget is more your thing, the other one will be just what the doctor ordered.
Advice:
Go intel, the Conroe CPUs perform better than AMDs per price.
Also, if you're willing to wait until after christmas, prices will drop (in some cases, considerably, esp. CPUs & RAM)
