In fact, despite the fact that TP Hyrule is definitely larger that OoT Hyrule, the slow passage of time in TP actually makes it smaller that OoT Hyrule.Although, that means either TP happens only a few generations after MM, or a few generations after some other Hero entirely. Considering the drastic geography changes between OoT and TP, I'm going to have to go with the latter.

Consider what the Gerudo are. They're a tribe of bandits. When you're a tribe of bandits, there are only three ways to survive: a super-secret fortress lair, an impenetrable fortress lair, and nomadism. They tried the impenetrable fortress lair during OoT era. The fact that the Hylians were able to sufficiently subdue them enough that Ganondorf's declaration of allegience was believable means that the imprenetrable lair doesn't work, even ignoring the relative ease Link had compromising the fortress. Which leaves the secret lair and nomadism.
