Letter sub: G-Man for Q
For whatever reason, assume that a little bug went katchoo and now Q has taken an interest in the goings-on of Gordon Freeman from the time of the Black Mesa incident onwards, and G-Man has found himself harassing the crew of the Enterprise in order to achieve the ends set out by his mysterious "employers". Based on what little we know of their motives, especially the G-Man, how does this affect each universe and what transpires differently?

Hardly; we know he can freeze time to converse with individuals, that he can strip them of their weapons with no conscious effort, that he can transport them about the universe or create convincing enough illusions of doing the same, that he can freeze people in some kind of weird limbo for years on end, that he could implant subconscious suggestions in Alex Vance, and that he can bring exotic matter to a planet like ours undetected. His motivations are obviously not fully understood, but they appear to be tied in with the exodus of the Vortigaunts and the assassination of the Nihilanth, tasks he would presumably try to rope Picard into completing.

It seems that he can also make himself invisible. I got this from those mission (the Nova Prospekt mission) where he is calmly walking around, fixing his tie, and not at all worried about the soldiers and ant lions runnign around tearing each other apart.
