It's not really a secret that I generally like bio-wanked organisms like the Tyranids or the Flood. But I also love city-worlds, and you can't beat Coruscant for that.
Taking inspiration from this thread, three dozen infection forms appear in a neglected janitorial closet in a neglected building of a neglected suburb. What happens?

Barring Orbital Bombardment, there si very little the empire can do to slow them down after someone opens that closet. Fortunately it's abandoned, and they may not be released for decades perhaps.
Realistically, there are three ways to stop the flood infestation, have the building demolished by a construction droid before they can escape, have stormtroopers called in at the first sign of something being wrong, and they manage to wipe it out, or once the infection gets going, blast the Flood controlled areas and burn a cordon around them. It's the only way to be sure.

One word: Droids.
Certainly, it's not going to be easy for the Empire to stop an outbreak, but their undoubted willingness to do pretty much anything gives them an advantage. Once the situation is known (and how long this takes will be the decisive factor), combat droids can be sent in, which the flood will have a hard time countering. Yes, they can use weapons, but their accuracy sucks hard, and given that combat droids can employ repulsorlifts, shields, sensors etc and are designed to defeat enemies of equal capabilities enough droids should be able to contain an outbreak. If it becomes serious, orbital bombardment of certain areas may be required.
The Flood escaping from Coruscant by smuggling onboard a starship is a potentially major threat, however. If the Imperial authorities begin a quarantine swiftly, it can be prevented, but if they get off Coruscant it will be a lot harder to stop them.

Been there, done this...and the answer is that given the firepower avaiable, better detection technology, and DROIDS that can be independant and better then any biological warrior.
The Flood dies or gets off and the Imperial/NR/Whatever sterlize the planet, and set up better detection for incoming, outgoing ships.
