He appears to think that this already happens, with all his 'illegitimate parents' nonsense.
Imagine what he thinks of foster parents. Not only did they not have a child themselves, they're raising a child who may have been put up for adoption by a single mother! THE SCANDAL!
Why do people invent all these metrics for 'good parents' and 'real marriage'? Who cares beyond 'has a good relationship' and 'raises children well'? I dig that he totally ignores married couple child-abuse, but honestly, do they just make this shit up to buttress people's 'gut feeling' that gay marriage is 'just wrong' because it's not 'traditional'? Why do people focus on the irrelevant parts (like what kind of church you were in when you got married) instead of the measurable, worthwhile parts like how you actually raise your children?

They focus on them because they are tribal rather than individual. They allow you to claim membership in the "in" group and point fingers at the "out" group, without having to worry about being subject to individual scrutiny.

He writes, “Across history and cultures . . . marriage’s single most fundamental idea is that every child needs a mother and a father. Changing marriage to accommodate same-sex couples would nullify this principle in culture and in law.”
This line is completely, utterly false. There have been numerous systems throughout history and across cultures, many of which worked rather well themselves. Many tribes didn't have marriage at all, or maybe had some sort of getting-together thing that didn't involve sexual exclusivity where people couldn't know who the father was, so the children were raised communally or by the mother's family entirely. Harems would hardly involve a father at all, except for a distant figure that the children kinda know had sex with their mom, but isn't around much because he has twenty women to pay attention to and a hundred little brats running about.
What he may really be saying is "across histories and cultures which I am familiar with," meaning his neck of the woods for the past hundred years or so, this mindset has existed. Which may be completely false anyway, depending on what kind of people lived in his neck of the woods. Might be a bunch of compulsive liars who just wanted to win arguments in any way possible.

So...in his ethical system, since having a father and mother is more important than anything else, is it unethical for an abused mother to leave her husband and take the child with her? And what if she re-marries to a better man?

Let me put it this way, the situation is different but I think it gives the gist of how their mindset works.
My family is considered the black sheep of my dad's side. Why? Because in the early seventies my dad's first wife cheated on him and they got divorced. My mom and, by extension, my sister and I, have never been fully accepted by my dad's family. All because of that divorce.

It's easy to figure out why these fuckheads have the values they do: One, they have no intrinsic moral compass, which means they use the nearest Abrahamic text with all the monstrous errors that entails. Two, they are literally incapable of comprehending that other people have a properly functioning moral compass and can see that the real metric is how well the child is raised, not that the two parents have differing genitalia which AREN'T getting any use. They then project their failings on everyone especially in the face of opposing evidence, then enforce 'solutions' they find in their holy book of choice upon everyone however anachronistic, inappropriate, or painful (which they actually see as a bonus).
