Everyone seems to be discounting the CIA + MI6 here, so let me lay this out for you.
In order for Bond to be given orders to take down the Batman, there would have to be an arrangement or agreement in place for MI6 to operate against the Batman.
It's been shown that there is a good deal of communication and co-opeartion between the CIA + MI6 in the Bondverses. (Both the original and reboot versions). Hell, Felix knew who Bond was, and then flat out identified himself as CIA to Bond in Casino Royale. Without some kind of agreement/arrangement, that's a massive security breach. In QoS, M knew Felix had been promoted.
Therefore, we can safely assume MI6 has the 'green light' to deal with Batman, and may even have CIA co-operation.
So, how is Bond going to handle this?
The second he's ordered to go after the Batman, he's going to review information about him, if he didn't already. This is going to bring the accountant that threatened to reveal who Batman was (in TDK) right into focus.
Either
The accountant is either going to get bagged by the CIA/MI6 and they'll get Batman's identity out of him quickly, or
The accountant will disappear, and back-checking by CIA/MI6 will reveal he works for Wayne Enterprises. Some more back checking will reveal the Batmobile is very similiar to a former Wayne Enterprsies military contract, as is Batman's armor. Batman showing up shortly after Bruce Wayne returned to Gotham, and they'll come to the proper conclusion.
(If it took an account a few days to figure things out, imagine what the CIA / Mi6 as depicted in the Bond films will be able to do).
I see this as a timeline
#1 - Bond arrives in Gotham, and reviews all relevant information. This probably includes a basic overview of Batman, including how he's now wanted for several murders.
#2 - Bond blows up something to do with Qauntum (come to think of it, I haven't seen a Bond movie yet where he doesn't blow something up or causes major mayhem), attracting Batman's attention. Batman and Bond fight, but it ends in a stalemate, either do to Bond getting away, or the police arriving and Batman fleeing. Bond may or may not end up in police custody for a bit. (I'll assume he does).
#3 - Bond is released by the QPD after a call from the CIA. Batman learns this however he would. MI6 believes Batman might be involved with Qauntum, and orders Bond to bring him in for questioning.
#4 - Bond does a more through review of Batman, and decides to go pay the accountant a visit.
#5 - Bond and Batman clash at the accountants. Bond has armed himself with better bullets this time around.
Because he's going to talk to a man that may know the identity of a suspected serial-killer and psychopath, Bond would be smart to go in with his cellphone on, recording, connected to the local police. That's a bit of covert modification to a fairly standard police operating techniques, so it's not unreasonable.
The other end is connected to the CIA/MI6 and the police.
Batman shows up as Bond is taking the accountant away to be 'talked to'. There is a fight, and Batman is forced to flee when reinforcements show up to help bond.
Again, the fight ends in a stalemate.
#6 - The CIA & MI6 smack around the accountant, and start a background check. Batman actually manages to get the accountant out of custody, probably embarrasing Bond in the process.
#7 - The background check and caused Wayne Enterprises name to come up a few times, and that note the similiarities between some Wayne Enterprises contracts and Batman's equipment.
(I also wouldn't be surprised if the former regime at Wayne Enterprises had connections to Quantum, but that's not releveant or required.)
#8 - The possibility of Wayne Enterprises working with Qauntum makes Bond think Batman = Bruce Wayne. A sample from the cell phone converstation from #5 is analyzed, and voices are matched. (Come on, Batman sounds like Bruce Wayne with a sore throat)
#9 - Bruce Wayne is either arrested at Wayne Enterprises or his home. Probably Wayne Enterprises during a board meeting, as that would be harder to slip out of. An investigation would eventually prove Batman = Bruce Wayne. Proper psychological leverage applied to Bruce, Alfred or Lucious Fox would get them to sing damn quick.
i.e "Okay, as of right now, Wayne Enterprises is going to be torne apart, which will destroy Gotham. To get to Quantum, we don't care."
#10 - Batman and MI6/CIA come to an agreement; Wayne Enterprises will help provide them with technology (becoming 'Q' section, or founding it), and help break up Qauntum, if Batman is cleared of all the charges against him (I'm sure they could find a way to pin TDK on Qauntum. i.e the gangs were working for Qauntum, and when they screwed up with the Joker, Qauntum decided to elminate them.)
End result: Bond wins.

If Bond knows who Batman is. he's not going to bother drawing out the Batman for a fair fight. He's just going to fake up an identity with a corporation and pay a visit to Bruce Wayne at his manor or place of buisness. It'd be like the beginning of CR or the end of QoS. Wayne will sweep in to a room with Bond sitting calmly somewhere with a pistol at him. Bang. If he wants him alive it'll be a trank gun. Pop.
In a straight up fight, Batman vs Bon, Batman's definitely going to have an advantage; what with the armour/brass knuckles/batarangs and all the other tricks in the suit. Bond vs an unsuited Bruce? The playboy will go down hard.

It seems pretty obvious that this is NOT going to come down to an epic fight scene. Both guys have crazy resources, but Batman is on his home turf and Bond has massive support. I think Batman would wind up on the defensive because he has so much to lose; there are so many ways for Bond and his spy friends to attack Batman indirectly, especially once they find our he's Bruce. With Batman on the defensive like this, I do not see him coming out on top.

If that shmuck in the opening scenes of Casino Royale was replaced with Batman, it would be Bond's head getting dunked in that toilet. When Bond fights, its a brawl and he gets the shit beat out of him but he makes sure the other guy doesn't get back up. Of course, Bond has a gun. But Bruce takes on lots of people with guns, so it's totally not clear cut.
Solauren is right. Bond has to beat Batman by using 'unfair' advantages, basically by beating him without even fighting him. Because if Bond goes in like Quantum, without MI6 support and with the CIA giving him the cold shoulder (in Quantum, they went so far as to send a deathsquad after him), all alone or with just some hot latina chick at his side, then he can't do it.
