Children of Men. A close second to Eternal Sunshine of the Spotless Mind. Both made me feel something far deeper than any other film would, Children of Men a celebration of something we take for granted (children), and ESotM your memories of a deep relationship. But while Children of Men left me feeling happy and fulfilled, ESotSM left me feeling very sad and empty, just for how the story went down.
I can appreciate both feelings immensely, but I like the more positive feeling that CoM gives me. So there's my vote.

I went back and forth on this a bit and I am going to go with Titan A.E. I belive it just barely beats Revenge of the Sith by virtue of not being only one piece of a larger story.

So I stare wistfully at the Lightning for a couple of minutes. Two missiles, sharply raked razor-thin wings, a huge, pregnant belly full of fuel, and the two screamingly powerful engines that once rammed it from a cold start to a thousand miles per hour in under a minute. Life would be so much easier if our adverseries could be dealt with by supersonic death on wings - but alas, Human resources aren't so easily defeated.
