XP crippled
I'm currently stuck in a real mess of a situation with my pc, I just updated to AVG 2011 two days ago when it started giving off alarm messages such as 'Trojan Horse Patched_C.JHB' and 'Trojan Horse Patched_C.JHF' on my windowslogin.exe and explorer.exe files. I ran both AVG and Malwarebytes in safe mode, but when I restarted I received a bluescreen message with the C000021A (Fatal System Error) notice. I got a copy of XP SP3 to reinstall, with which I did to the master HD while choosing to leave everything alone, so now I have two XP boot selections everytime I start up, with the second one going back to the blue screen. How do I fix this?

You should reload from backups or recovery disks to before the issue happened. I'd also recommend getting a better OS as XP is long in the tooth and Windows 7 is far better.
School requires more work than I remember it taking...

Back up your data, then nuke the entire hard drive and and reinstall from scratch.

Or, you could edit the boot.ini file and remove the second selection so that it no longer tries to boot to the old Windows install.

I just got a new hard drive in order to transfer data to a clean install, and thankfully I can access the second selection again after transferring the old explorer.exe and winlogon.exe back from the virus vault. Thing is though, can Acronis copy individual files and folders or do I need to image the whole disk first and then transfer individual files and folders?

After using some cleanup software I managed to get things running again, so I backed up my data and removed the dual boot on single partition setup I was using to get everything in order, so things are finally working again.
