In this scenario I'm only really familiar with Shin Mazinger Z, the first season of 00 and some of the second (and the terrible movie, unfortunately) and UC Gundam, minus Victory.
Before I start putting my outfit together, I'd like to speculate how the new forces are going to play out in this unfamiliar Earth.
I assume Scirocco brings with him the Titans forces, including Gable, post Yamitov's assassination with himself in charge. So Scirocco's Titans and Haman's Axis arrive already in a state of war, both with more robust space infrastructure than the fledgling new Earth Fed. I can't remember AD having much of a presence in space in the 00 series, but correct me if I'm wrong. As for Char/Quattro/Casval, he won't have a massively sympathetic civilian populace to draw from anymore, since everyone in the Anno Domini is going "Zeon Deikun who?". I'd say the only place to draw support from is Haman's Axis, which is going to split in a civil war (rather like Glemy Toto's original insurrection) between the Zabi'ists and the Zeonists, roused by the reappearance and call of the True Heir of Zeon.
I can see Scirocco's Titans selling their services to the new Federation. They need the support, being cut off from their political backers and resources of the original EF.
Haman is propably going to be even more desperate to seize Earth's resources and the solar rings than originally. Char… he is in a pickle and torn two ways. He is disgusted with Haman using the Zabi's memory to further sully his father's, and will likely go after the solar rings, since they are entrenching mankind to Earth even worse than in the UC.
In a way, this could become a repeat of the One Year War, only uglier. The Earth Federation depending on the atrocity-ready Titans in absence of a Luna 2, against a split and embittered Zeon, with a monarchist, fascist Axis that is already ready to drop colonies on Earth as seen on ZZ, and Char's Neo Zeon who are ready to take their philosophy to it's logical end, appearing to be vindicated with the eventual appearance of Bardos and the Gyaos from the dark corners of the Earth.
This scenario really tickles my fancy.
I'm not quite ready to pick my troops, but one thing is clear: Baron Ashura must. Go. Down. As long as it is running loose and doc Hell is coming under fire from other people than mine, the Earth is living on borrowed time. If it gets to perform the rite raise the Micenean gods, it's game over, man, game over, literal Armageddon. So I need someone bad and fast to catch and pulp it. Propably Ryoma Nagare in the Black Getter.

The Big O only has that canon when working in conjunction with R. Dorothy, IIRC. Easily dealt with for the purposes of this scenario (though given the beam's narrow circumference...it only destroyed about a quarter of a city, so it may still work).

It took me a while to put together a unique team* after other various posters took people I considered my first draft picks. I know it wasn't a condition of the OP, but I wanted to try to avoid just repeating the same core set of people. So, I present my No Repeats Team of Triumphant Good.
The Ship
Exile from Last Exile (I'm assuming this is the awakened Exile so that I don't need Alvis)
LENGTH: 17,820ft (5,266m)
HEIGHT: 2,041ft (622.1m) does not include wings
HULL WIDTH: 3,348ft (1,020.5m) does not include wings
Exile is stated to have an unknown armament, but in terms of sheer raw power it's FTL capable, can generate a semi-ablative cocoon on demand with tentacle doom built in, and considers massively altering the weather patterns of the habitat (can Prestor really be called a planet?) it was stationed in a valid form of self-defense. Odds are, it can be made to work just fine as a base of operations and a combat ship should it come down to it. It's also fully automated so I need all of zero crew to run it, greatly simplifying things regarding trying to covertly recruit a sufficiently sized crew to run the thing. To top it all off, the design of the ship kinda fits in the 00 verse, it actually looks like it could have been something Aeolia had constructed, like Celestial Being (the ship not the organization).
The Crew
Captain: Bruce Wayne aka Batman from Justice League Unlimited
First Mate: Lelouch Lamperouge aka Zero
Helmsman: Jeff 'Joker' Moreau from the Mass Effect series
Communications Officer: Cortana from the Halo series
Head Mechanic: Forge from the 90's X-Men cartoon
Chief Medical Officer: Dr. Henry "Hank" McCoy aka Beast from the 90's X-Men cartoon
Other: The Doctor (or Alvis from Last Exile if I need her)
Like I said above, I don't need a crew for Exile, instead I'm focusing on using the crew slots for having tatical forecasters like Sumeragi and Kati (Bruce and Lelouch) while providing other needed abilities to allow this group to function. Bruce knows how to covertly do a lot, he might not have access to Wayne Industries anymore, but his experience will be invaluable. Similarly Lelouch took the rebels from nothing to the infamous and feared Black Knights. With the power of his Geass and Bruce's brain we ought to have all the funds and contacts we need, especially important if I want to bring in resources to Celestial Being in the 4 years we have to work between S1 and S2 of the show. Lelouch also has more experience in planning and coordinating giant robo fights and I would expect him to take the lion's share of combat planning, at least in the beginning, as a result, while Bruce focuses on getting everything and everyone working together properly.
Joker is there just in case I need an actual helmsman, but I fully expect to be loaning him out to Ptolemaios to assist Lasse. Cortana slots in nicely to handle all communications as well as to become Exile's new AI, she has combat experience and between all the geniuses at my disposal I should be able to save her from her finite lifetime. Given Exile's automation, odds are she would also ends up the helmswoman, ensuring Joker is free to help out on Ptolemaios, and Lasse can go field the 0 Gundam, or possibly an earlier rebuild of Dynames.
Forge is here as the perfect head mechanic, the man's mutant power is inventing stuff, things he doesn't even necessarily need to know the function of, it makes him ideal for working with all the varying bits of technology that I'm bringing together. Next is Hank, honestly he's here as a bit of a ringer. As taken from the X-Men cartoon, there's really nothing he can't do, he can fight, he can lead, he is a doctor, he is a skilled scientist and engineer, he's a Renaissance man just like Bruce and can ably fulfill any role that needs filling. This leads to my ultimate ringer, the Doctor. All I have to say is if the Cybermen are here, well then I get to have the Doctor, I even left out the TARDIS as it is simply too powerful. Of course should Exile be the unawakened version then the Doctor gets swapped out for Alvis so I can control the thing and put Cortana in charge of it.

First the Gundams. Heero is here both to be a heavy and provide the Zero System. I imagine that Lelouch and the Zero System will get along well and this will help him immensly in being my tactical forecaster. Next is Kira "Jesus" Yamato, Amuro was already taken so why not grab Amuro as taken to Gary Stu levels as my consolation prize. Finally there is the man who makes the impossible possible.
Next I have my resident Super Sentai-style characters. The Space Rangers are used to/have experience in space-based combat and their ships can serve as back-ups and useful transports in their own right as all 3 are FTL capable. The Astro Megaship also has a holo-deck style facility for use in combat training that would be very useful in getting this weird team use to each other. Also, both the Astro Megaship and Delta Megaship are A.I. run and require no crew, making them that much more of a benefit. Considering some of the villians selected, it's always a good idea to have a Super Sentai type team of heroes running around.
Next I have Dexter, yet another tech genius who brings his technology and experience to the field in terms of enhancing the capabilities of this team. After him I have Rhody, besides having the powerful and centuries old Eidolon Warwear Rhody is an experienced instructor in power armor/fighting robots combat and I expect him to follow-up on that role here. Then there's Jenny, seeing as how Coop and the Megas was already selected Jenny is my back-up for needing to pull a victory out of my hat, and better yet, she doesn't cause nearly the amount of collateral damage as Coop.
Finally there are my credibility stretchers. No single weapon on an ACU (at least a starting one) can frag a city if I remember correctly, although it can certianly construct things that can. It's primary purpose here is that it allows me to essentially ignore most logistical worries since I can set it up in an asteriod field and have it start pumping out anything I need materiel wise while my FTL capable ships handle transport. Then I have the Martian Manhunter and Superman, both being ruled in similar to how Goku was several posts back, they both have spaceships that can't frag a city in one shot. Obviously having the World's Finest team working for me and a telepathic, shape-shifting Martian will help out in facing any challenge. In particular I feel that having J'onn's telepathy will benefit my team greatly once 00 Gundam starts running around using Trans-Am and Trans-Am Burst.
*Dexter was picked already, but as a head mechanic, not a pilot. I see that as a sufficient distinction to keep this as a unique team. Also, I couldn't think up a suitable replacement

So Scirocco's heading the A-Laws. Gable and the Frosts' are buddying up with Al Saachez in the Innovator's employ, no doubt. Ribbons' racial supremacist schtick's not gonna go well with Haman and least of all with Char; he's not gonna stand being in the same room with a messiah-complex 'Amuro' for a minute. She'll try to whip up Katharon or run to the A-Laws if she can stomach working with Scirocco, Char seeks out Celestial Being, maybe through Katharon.
I was thinking about Char's motivations here, and realized that he may in some way actually be relieved to live without the burden of Son of Zeon. His whole Quattro-phase before the Dakar speech was after all running from his obligations as the heir. He could be perfectly happy becoming just a lowly folk hero again and leave the burden of hard decisions to others. It depends entirely on how hell bent he is at this point; if he's going all the way, it's off to the Celestial Being, otherwise he's probably content to fight in Katharon and help them shape up. This of course affect's where Haman ends up in.
Now the true interventionists:
Ship - SDF-1 Macross, a classic, with all the anemities of future modern life.
Captain - Bright Noa, The Eternal Captain.
First Mate - Misato Katsuragi: Bold, on the initiative, motivated, professional tactical officer, comes up with outrageous, insane and effective plans on a few moments' notice. Since we seem to be a renegade force, she should enjoy the lack of paperwork following giant robots.
Helmsman - I'm drawing a complete blank with this one. Hikaru Sulu, maybe?
Communications Officer - I'm thinking Karan S'jet from Homeworld, though hooking her up would mean hauling in all her gear. That, and she might become depressed from losing her old or new homeworld for the time being.
Head Mechanic - Chewbacca. I read Han Solo's Revenge a few weeks back. Chewie fashioned a hang glider out of a communication array's tripod and a pterodactyl's carcass. And it worked. With that and keeping the Falcon somewhat functional I'd trust that rug with anything.
The second choice, for those who speak human tongues, is Buckaroo Banzai. Hell, I'll draft him anyway, as Macross'
Chief Medical Officer - B. Banzai. The top in multiple fields such as medicine, theoretical physics, mathematics, martial arts, marksmanship, interdimensional exploration and rock 'n' roll. I expect his Hong Kong Cavaliers roll right on board with him, bringing their own multiple talents to use. On top of all that, Buck seems to be a genuine Nice Guy, so his gigs will do wonders for morale.
Intelligencer/enforcer - Alberto the Shockwave. Superhuman speed and strength, intelligent and sneaky, generates and manipulates shockwaves. Absorbed a Paris-, Shanghai-destroying blast (at the cost of own life) and fought the Angel from Evangelion's first episode to a standstill in a fistfight in Super Robot Wars 64, so I can't imagine him having too much trouble in this world of mobile suits. May be a security risk if loyalties are swayed by money, power. Was very loyal to Big Fire, though. I hope he sees the value of not having Earth ruined. Useful when going after Super Ashura. (Shit, if Master Asia was around we could hoedown with the holy trifecta of Imagawa's superhumans!)
On a second thought, doctor Hell's operation is very similar to BF Group's, Alberto just might feel more comfortable there. If so, he's replaced with Lupin the 3rd or Cutey Honey.
1. Amuro Ray/Nu Gundam, and
2. Kamille Bidan/Zeta Gundam - The height of newtypes of their time, ace MS pilots, emotional connection to Char; Kamille may gain his and his allies' support. Amuro and Kamille are technical wizkids, having designed their own mobile suits.
3. Roger Smith/The Big O - The Negotiator. Cool and collected, the high class mediator/detective-for-hire has some serious muscle backing him for tight spots. Talked an existentially troubled god from deleting her pocket reality. Should be quite handy on the political front, performing a much needed job in this world of discord.
4. Ryoma Nagare (possibly Hayato and Benkei too, should the machine allow)/Black Getter - Gnarled war-vet, ex-con. Ruthless to his enemies, resourceful with his gear, beast in a robot. He may be hard to motivate without a vendetta to enact, propably to the risk of desertion, but once he witnesses the audacity of the local bad guys I'm sure he builds up the righteous fury to be of real use. Black Getter was modified from a vanilla Getter Robo by Ryoma with a single pilot in mind, so I don't know if it can accommodate the rest of Getter Team. (this may be a blessing though, the thing with Hayato could end… explosively) Designed for melee wet work and burning of Invaders, which are basically The Thing on steroids and can go up against super robots. Scary as shit.
I'm pretty sure Black Getter passes the rule, as baseline Getters from Armageddon haven't been seen nuking things, the closest was Ryoma preparing the self-destruct of one, hoping to take down Getter Dragon.
5 6 7. Lance, Ilana, Octus/Sym-Bionic Titan - Experience with evading authorities, blending in society, taking down giant monsters. Zippy mobility and a titanic punch (yes I did) in a compact package.
8. Guy Shishioh/GaoGaiGar - Dividing Driver by itself is enough to include Guy, the space it creates is ideal for minimising enviromental and collateral damage.
9. Tetsuya Tsurugi/Shin Great Mazinger - The professional to Koji's delinquent. Has shown feelings of inadequacy compared to Kouji and meaninglessness when not dealing with combat. Support network on Macross is going to be a good thing for him. Shin Great is from the end of Mazinkaiser OVA, and nearly the equivalent of Kaiser. I prefer it's look to Z and Kaiser, it's the quintessential Super Robot: a base form with just enough sharp-edged sense of danger.
10. Kouji Kabuto/Shin Mazinger Z - The kid deserves to revenge his grandpa! The Big Bang Punch should be handy in making holes of mass destruction in big things with not too much collateral damage. Funny how things turn out, here Kouji gains an older step-brother who in another time had been his uncle! And it's not even icky!
11. Astro Boy - Capable fighter in his own right, and the ship mascot for world peace. Understanding and kind nature will be good for the troubled individuals we'll encounter.
12 13 14. Shinji Ikari, Asuka Langley Soryu, Rei Ayanami/Evangelion units 01, 02, 00 - Got to go with the Eva Team. They're all great pilots, and being on the Macross, a world where psychological and emotional help hasn't withered to a series of scans and figures of data on a screen, will do wonders for their self-esteem. Shinji might find the big brother he needs in Tetsuya, Guy and Lance. Even Misato can take better care of her kids without NERV breathing down her neck. Got to wonder how Yui in 01 will react now that there isn't a plan to memorialize her for mankind. Is she even that aware? And will the Evas have S2-organs or will they dangle from powerlines like marionettes?
15. Carl Sagan/Ship of the Imagination - Observe any time, any place, any scale. The perfect spying platform, with soothing conversation to boot. Should be fun when Sagan and Banzai get together!
Eh, pretty basic roster I suppose, but pick what you know, you know?
I was thinking of Stitch, but he'd make a mess of Macross' internal city before he could be sicced on the enemy. Yeah, Ribbons, just try to take over the world without your left shoe!
