Okay, for whatever reason, both groups, the East Coast Enclave and the East Coast Brotherhood of Steel are transfixed over to the Mojave Wasteland and have the same resources they had in the Capital Wasteland.
With these two new factions here, how does the three way battle change now that it is a five way battle?

He means the enclave and brotherhood from Fallout 3 are transported into the Mojave wastelands, where there is currently a mass conflict between the New California Republic and Caesar's legions (as well as Mr. House.)
NCR= modern army (ish) though it's infantry only
Legion= semi-modern army, based on the Roman legions. (again, infantry only)
Mr. House= lots and lots of robots.
Personally, I think not much change.
The east coast brotherhood will probably join up with the local brotherhood, and not do much.
Enclave might join in on either side, but then it depends on the couriers actions. Whichever side the courier joins in on/supports wins basically, because of the amount of forces they bring in.
However, I'm no expert, so i'm probably talking of of my ass.

Legion troops were able to wipe out Nipton and even ambush and exterminate a Ranger station (Charlie, IIRC) Considering how much damage Caesar's legion was able to do with their cross river raids, Enclave Vertibird units would be nightmarish for the NCR to deal with. I just can't see the NCR holding the region unless they bring in massive reinforcements. With the Legion AND the Enclave, they may not have time to do so.

Would the Enclave and the Legion work together though? Aside from mutual hatred of the NCR, and maybe the Brotherhood, the Legion and the Enclave are on opposite ends of the whole technology spectrum.

I doubt it. The Enclave wants to restore the old order, wheras the Legion wants to build a new one. I think they'd be subject to Enclave attacks just like the NCR. Does the Enclave have the means to take and hold the Dam like they did Project Purity? If so, they have a powerful bargaining chip for dealing with House.

Not only do both the Easter Brotherhood and the Enclave have more manpower than the Mojave Brotherhood, they also have more advanced technology. Vertibirds were already mentioned, but the Enclave also has the mobile base crawler and the Brotherhood has Liberty Prime. Not to mention that the Enclave was capable of setting up large-scale forcefields and has access to powerful orbital artillery.
Both factions have the capability to take and hold the Dam from the factions already present.
The Brotherhood has a large number of power-armored, well-armed and trained troops - and unlike the Mojave chapter they do not suffer from such crippling manpower shortages. However, they are probably quite open to cooperation with the NCR, and we know that such cooperation is not beyond the NCR (it's possible to forge an alliance between the Mojave chapter and the NCR).
The Enclave has Vertibirds and even better troops, as well as a powerful mobile base. They can also wipe out any larger gathering of troops with orbital strikes - such as Caesars Fort. Given that this is such a convenient target, they'll probably do so outright. If they manage to get a hold of the Dam, they'll have more than enough power to set up their almost impenetrable forcefields.
My scenario would be as follows:
The Enclave wipes out mos of Caesars troops with an orbital strike on the Fort. They move in and capture the dam and set up heavy fortifications. The NCR will have to ally with the Eastern chapter of the Brotherhood in order to break trough these.
If the Brotherhood wins, they'll probably end up in a similar function like they did in the Capital Wasteland - guardians of important technology but quite willing to utilize it for the benefits of others. That should be just fine with the NCR, especially if we consider that the Brotherhood is much more capable of utilizing that technology properly (just look at Helios 1 and how much the NCR screwed up there).

Here's a question, if the Enclave had access to this orbital weapons system from the start, why didn't they use it on the Citadel immediately? I'm inclined to think the Enclave didn't have it functional right away, and it was only after the events at Project Purity that they managed to bring it online.

That's quite likely, yes. I was assuming that they had it fully operational, and that the Brotherhood had Libertiy Prime fully operational at the same time.
Still, even if we start at the beginning of FO3, the Enclave still has mini-nuke armed Vertibirds. Using those to take out a large enemy encampment without any air defenses (such as the Legions Fort) is a good move.
Also, the Brotherhood could probably power up Liberty Prime using either the Dam or Helios One.
I still don't see this turning into a five-way battle. The Eastern BoS and NCR are just too suitable as allies, and the Legion is likely to be taken out of the picture by either of the new powers pretty quickly because they just don't work very well with either one.
Now so far i've disregarded Mr. House. I really don't see him winning here, his enemies just got more numerous and advanced compared to the OTL. There really isn't a good way for him to take on the Enclave or the Brotherhood unless both are massively weakened, even with the fully upgraded Securitons. He's got a good infantry army with those, but not only do the Enclave/EBOS have equal troops, they also got other stuff in their arsenal than just good infantry.
Now either the BoS or the Enclave getting their hand on the Platinum Chip would be a VERY interesting scenario. I actually i think it's quite likely for the Enclave to do so if they get any information about Mr. House at all. After all, he is either a pre-war AI or a pre-war human from the rumors you can hear (we do of course know he's the latter) and should hence be quite interesting to the Enclave. Inserting a strike team and raiding the place sounds like a likely move to me.
Of course the specific happenings are largely speculation. Overall i actually see the Enclave winning this unless the NCR and EBoS forge a good alliance in time and perhaps get some outside help (such as from the Boomers).
