Well, judging by how Kirk didn't recognise Cumberbatch's character, I think we can rule out Gary Mitchell being the bad guy. And from that "I'm better than you... at everything" remark, I'm guessing if the villain isn't Khan, then it's another Augment.

Well the Big E looks like it gets pretty trashed and appears to be falling towards a planet rather quickly. Right at the end when that last building gets totalled, was that a starship saucer hitting it? looked disk-shaped to me.
As for Cumberbatch being an augment, maybe, but that "I'm better than you" line doesn't make that certain. He could simply be a) very arrogant or b) is actually better than Kirk.

It could technically be Treylane (sp?) testing Kirk. I doubt it but it is a possibility.

I hope not. Using Kahn would be so obvious and so repetitive. In fact, if Abrams was dumb enough to make that decision, it would lead me to reconsider choosing him for Star Wars.
The good news is that the being better remark could apply to any villain with a lot of arrogance, which includes Mitchell as I recall. Kirk not knowing who the villain is probably does mean its not Mitchell though.
If its not Mitchell, I'm hoping for an original villain.

From the dialogue, I would guess that while it isn't Khan, he's either another Augment or possibly a Section 31 creation.

It silly that people seem to think Marcus being in the movie means that Kahn is, as if the two characters have to be together even though they had almost nothing to do with each other and as far as I can recall were never even in the same room in Wrath of Kahn.
I'd love it if Marcus is in the film and Kahn isn't, both for the originality and because it would fuck with peoples' expectations.

Oh I understand that and I'm certain it isn't Khan again, but this is a whole new timeline, they could have created a new character to be original. Still, as I said, I won't mind much given the actress.

David Marcus was at least in his 20's in TWoK, so it could certainly make sense that Kirk and Carol could meet t this point in their careers. I'd be very surprised, if Carol Marcus is in this movie, that she wouldn't just be some assistant to a more established Startfleet scientist or still working on her PhD/Doctorate.

Anyway, all the leaked clues (Carol Marcus, etc.) are probably meaningless. Basically this film looks like a 2013 action version of all the typical TOS "Kirk vs. God" episodes, where Kirk takes on some really powerful/quasi-omnipotent being. Except unlike the original series, where Kirk usually used his wits to outsmart the omnipotent Alien/Computer/whatever, in the Abrams version Kirk will likely use explosions and punching.
Regardless, I really think this new Star Trek franchise is depressing. A Star Trek reboot should be closer in spirit to something like Prometheus, (even though I didn't like that movie either, but whatever), where the focus is on exploration and high-concept interesting discoveries, rather than just action and character drama. That's why the original series was so compelling. Strangely, the movies have never been able to recapture that sort of thing. The best Star Trek movies (2 and 6) are basically action films with great character drama, whereas the worst films (1 and 5) were actually about "new life, boldy going where noone has gone before, etc.". It's not surprising that Abrams is trying to recapture the action and character drama of 2 and 6, it's just that he's not that good and all his characters are more gimmicky and in-your-face than their more mature and thoughtful TOS counterparts.

Why do you assume Abrams doesn't know about Section 31? Somebody involved with the reboot knows a bit about the franchise, since the last film was full of references to earlier material.
