I know we'e done it before, and I know about the reference to the Corsair, but here it's clearly stated to remove any doubt.
Baltar: "I don't want to miss a moment of the last Battlestar's destruction!"
Centurion: "Sir, I really think you should look at the other Battlestar."
Baltar: "What are you babbling about other...it's impossible!"
Centurion: "No. It is a Battlestar."

While the Doctor seemed surprised at Missy's identity as the Master, it seemed to be more surprise that he hadn't already worked out who she was, rather than surprise at the fact that she was now female. It's still up in the air as to whether or not a male Time Lord can just spontaneously become female with no outside influence, but whatever the case, it seems pretty common knowledge.
