Well, there are a lot of stories you could tell short of full-blown galaxy-wide war.
You'd have to either reinvent (preferable) or omit ground combat entirely then.
Thanks to Transwarp and Slipstream, Trek powers are at least in the same ballpark when it comes to propulsion but there still remains the virtually-insurmountable numerical lead SW has, nevermind the firepower.
As I said once before, I do think an ISD would be an interesting enemy to fight in a Red Alert despite being just half the length of a Borg Cube yet possessing more firepower and durability. And make an SSD the enemy in a 20-player fleet action, just for shits and giggles!
You could probably bend the firepower stats. quite a bit, both for gameplay purposes and, canon-wise, because Star Trek Online is set well after any televised/film Trek canon, during a period of intense conflict which might well see military advances as relatively large as those which occurred from, say, the start of the 20th. Century to the end of WWII.
But I like the Federation as an underdog who has to succeed, if it succeeds, more through diplomacy, espionage, and science than direct slug-fests. That's part of what makes it such a good foil for the Empire.
Still... I admit a 20-play fleet action against an SSD sounds like a heck of a lot of fun.
I know there are user-made scenarios (I've played one or two), but I can't recall weather the game allows players to design custom ships. If so, it would be possible to create a crossover scenario, though I expect the game would have rules against it for copyright reasons, maybe.
