I've done similar, the current event is good for claiming daily mark bonuses- I always choose whichever rep I have fewest marks for. To keep things consistent I hold off on running daily rep missions until I have 30 marks in all of them. I also have to remember to run doff missions otherwise I run out of expertise- a problem none of my other characters have had.
What's very strange is that 100K bonus salvage reward that I was awarded for all my toons months ago, each of them has used maybe 5% of it since it works by boosting whatever you get for salvaging up to 100,000. Of course it might have something to do with only salvaging vendor trash from loot drops instead of high-end epic stuff that fetches ten times as much. And since that invariably cost a lot to make/upgrade in the first place it seems like a waste. I've actually managed to RE most of the weapons I have to get rid of useless modifiers like Acc and CrtH and replace with CrtD and/or Dmg.
By far the most difficult is the one you get at Gold level, (fixed at Ac/Dm) since the only combo you want is CrtD/Dm. You can double your odds of getting it by only using 'Randomise' when the desired modifier appears in two places. It's possible for it to appear in three but that's far more rare.

I generally do similar. For my toon which isn't maxed out on all specialties (command, pilot, miracle worker etc) I use DOFF missions with good dilithium rewards then extra ones which give specialisation points. My other 3 toons are all maxed out, so I focus on dilithium earners only. For admiralty missions, the main 3 are predominantly Klingon and Ferengi, focussing on missions which give dilithium and EC. I am planning to get that Na'Khul personal ground shield for my 4th toon and all her away team, so I will have to repeat that mission several times. The other thing I am aiming for is Iconian space set for my toon and the iconian armour (because it tanks so well on MK 15 epic) and the iconian weapon (so that it triggers extra life bonus with the armour). Combined with the Na'khul shield I should be pretty good for ground. LOL.

Going to miss the foundry, however so far I have managed to get easy spots for endeavour quests.
My fourth toon is finally starting to come together now that I have enough reputation marks to get some consoles to help with the polaron build. Cryptic have given polarons some love, such as the following sets.

Morphogenic armaments bonus sounds good, ie 15% reduction in cool down for various tactical abilities,however my maths seems to indicate the faster recharge for beams don't help as much compared to a standard polaron boost. That is you get a 26.3% boost with polaron, a standard vulnerability finder console gets 39.4%, and the extra drain abilities, faster recharge and lower energy drain per weapon doesn't seem to cut it. However I will most probably put this in a miracle worker ship, where the extra console can slot this one in.
The Lukari set bonus to boost photon projectiles work fine, since I use a gravimetric torp, which I combined with kemocite laced weaponry. The taskforce ordinance besides giving 26.3% bonus to polarons also add the same amount for projectiles as well.

Did you forget about the Chronometric Calculations Set? Because you listed the Task Force Ordnances twice! Unfortunately the console in the set is tac-only, trading the Polaron damage and crit chance for torpedo damage, and the omni-directional beam clashes with the TFO one. Interestingly, both sets have a chroniton torpedo in them.
Looking at them reminded me that as part of the revamp, the chrono set offered a plasma variant which I'd bought for my main toon but forgot to re-engineer because they were mounted on a different ship, so I'm going to grab some more salvage. Today's hard endeavour was Plasma damage, so that was one of the easier ones to gain, the medium was gain 1,000 salvage, both were achieved via the Borg Red Alert event. Mark payout is still lousy, but there's no cooldown.
I decided to spend some of my Zen on a Master Key Ring which was on sale at the weird price of 1,912Z instead of an even 2,000, and sold the 88 for 340 dil each so I still had an even number left.

Chronometric set isn't going to help with the style I am playing. Mainly because as you note, its console to boost polarons is only a TAC console rather than universal, so it has the same limits as the morphogenic set. Its set bonus seems geared towards those who play science powers, and I am trying my engineering toon for a combination of tanking with good damage (I already have two science toons, on UFP and one Romulan) so its time to try something different.

I'm going to need to look at the reputation sets in more detail, seems most energy types have at least two that improve their output. Managed to finally RE the gear for my main toon so next ship that can mount them, will.

Those come as a mark choice box (50) as one of the potential drops from opening endeavour reward boxes, I'm sending the few I get to my Discovery character. I made tier 5 and claimed the resulting mark rewards so I can chain the dailies all the way up to tier 6. Because it's a huge leap (100k to 250k) from V to VI it'll take me 3 more weeks to get there.
I see that it's a dilithium weekend coming up, so I've been allocating among all my characters the dilithium mining claims from the last lockboxes I opened. It's likely to cause the exchange ratio to drop, depending on what portion of players are refining at the daily limit.

Redownloaded it, very confusing trying to get back into it. Had a max level toon before last increase, however, going into a fight he ship seems to take a lot of damage.

How long has it been since you last played? If your gear is lower than the max level (15), that would explain why you're taking damage. They've also reworked a few other things.

I am not sure, I think it was after the Dyson sphere. Even then, I wasnt playing much as i got annoyed with the game for several reasons, one being my Romulan not being able to use Fed gear

One of the things they changed was that Romulan characters can now use the T6 ships of whichever faction they picked when they get the choice. Which is good for ships that don't have a counterpart, however it does mean that Romulans are now less likely to get their own version of any new ships that are released.

Have upgraded my fourth toon's equipment to mark 15 epic, at least for ship equipment. Am thinking of flying some Jem Hadar ships, however I have no interest in playing a Jemmie toon at the moment. I would rather have my UFP toons fly the Dominion ships. Now does the Gamma vanguard pack automatically allow my non Jemmie toons to fly dominion ships? I know you need to get it to level 6 mastery before other toons can fly them, but I have heard that its automatically gives the ship level 6 mastery. Of course its expensive as hell, 13000 Zen, but it might be worth it. I don't want to grind the ships to get level 6 mastery if my UFP toons can fly them right off.

Did you not want to wait for the weekend? According to the in-game calendar, this Thursday to Monday is a (long-overdue) item upgrade weekend where tech points are doubled. However, the Gamma Vanguard pack does also include a number of Cardassian ships that are available account-wide right off the bat. I've only recently managed to get the masteries on these for the majority of my characters, a lot of them are only now working on the Fek'Ihri S'torr
Speaking of Zen, the Phoenix event enabled me to buy a shitload of it thanks to selling some when the price was higher. I think that has to be a personal record! But a dozen active toons will do that. My Discovery one got up to T6 in all reps just yesterday and has half a million dilithium ore to crunch through. With the upgrade weekend I have to decide whether to commit her to disruptor or antiproton weaponry.
Next major release is going to bring yet another set of marks- if they're feeling generous they'll make the new marks available as a choice when trading in the stuff from summer, though they didn't bother last year, breaking the tradition of adding the newest towards the end of the event.

The heal yourself 18000 life is a bullshit endeavour. I took my shields off, stood in front of Vaadwaar to let them do damage to me so I can use a hypo and heal. Jesus. Even when you deliberately turn you back so they get flank damage, they come around the front. It gets worse when other players kill them off before they do enough damage. How inconsiderate. Can't a starfleet officer stand and get shot at in peace?

I've mostly been doing the space endeavours, the only ground ones I've really done a few times is the 'kill Voth' one, this time it coincided with the 'defeat Voth T-rex' universal it was two birds, one stone in the battlezone. Because space has slightly more categories than ground, mathematically the probability of getting offered a choice of all ground boosts to spend points on is 1 in 9.8 (1 in 6.6 for all space) and that's certainly been borne out in what I've gotten so far. The only space areas I haven't been able to spend any points in yet are exotic damage and impulse speed- I haven't managed to spend more than 4 points in any single area yet.

So another reputation system to grind. However this time I have 4 toons and I am thinking there must be a more efficient way. I am thinking getting my primary toon to grind up to level 6, so all the other toons have an easier time, as they get 5000 reputation points instead of 2500. Anyone have other suggestions?

That's how I do it- get one up to T5, boost the rest. Not necessarily my primary, but whichever one has the least dilithium ore. Getting the marks is going to be the biggest headache, especially on multiple characters. That said, because it takes 40 days to get one character to T5 it gives you that long to get the 600 marks needed to get any of others to that level, then a further 30 for the jump to T6. As I haven't had the chance to do so at the moment, first thing I'll do is play those new missions to get the ball rolling. I know to fit the theme I should use my Discovery character to play them, but because she has hundreds of thousands of dil ore due to reaching T5 in all the other marks at the same time, that would be a bad idea. While my first character is still active I wouldn't necessarily define her as my primary- the tendency of spending the lions share of my STO activity on one above all the others is long over.
Exchange rate predictably rose again, bought a master key ring and sold some Zen for about a quarter of what I bought at the last Phoenix event, as soon as I get enough of the newest boxes I'll be using those keys. There's also a Lobi store sale- once I've opened the boxes I'll have finally scraped together enough of it to actually buy something from there- if only such purchases were account-wide!

The reason I am thinking of using my primary is that my first two toons are low on dilithium ore, and my primary has all energy damage types. So Admiral Sheldon Cooper (yep, my primary is named after Jim Parson's character on Big Bang Theory) could potentially do some of the endeavour quests at the same time if I get one of those energy damage quests.

Did you name his ship the 'U.S.S. Bazinga'? That's the thing, Klingon characters actually have many more opportunities to earn dilithium ore, their sector DOFF missions more often than not award contraband and prisoners, which unlike Fed ones can be offloaded in other DOFF missions, and for more ore per prisoner than the faction security officers. Do you have multiple loadouts for your main toon so you can swap as needed? For most damage types (except kinetic and exotic), I switch to a toon already using a full set of whatever energy is needed. Today's red endeavour was Tetryon damage, so it was my Vulcan science toon Saffi who stepped forward. Got a choice of 3 ground categories, one was crit severity so that's where the point went. They don't seem to have added Discovery marks as an option for the reward packs yet, hopefully this will be rectified soon.
Having just gotten into ST Discovery (almost done season 1) it's quite strange playing missions with characters I've just seen on screen. And it helps make sense of the new content too!

My ships are named Bazinga 1, 2 and so on. Oh I got other ships which I named them after characters/ titles from online novels etc. This is just for my primary toon.
I have several loadouts, but its easier to just swap ships. My primary toon has at least a beam boat for all energy types. I have several ships with the same energy types. I suppose I have a kinetic loadout somewhere, but its easier just to use a beam boat and get the kinetic damage from its one torpedo.

Actually I found that recent episodes fleshed out Landry's character quite nicely and explained why she had chip in her shoulder towards Burnhan in season 1.
