Indeed that sucks.

Try running "chkdsk /r", if your using NTFS you can probable recover the favourites folder if it is indead the filesystems fold.

If your using FAT32, your chances of recovering the folder are very low. But thats what you get for using a crappy filesystem.

Does anyone know how to back up the file with the bookmarks in Mozilla? I lost them once and intend it not to happen again.

If you run an NT-kernel operating system:

Go into \Documents and Settings\[User]\Application Data\Mozilla\[Profile Name]\[Some Random Folder Name]\ and bookmarks.htm should be in there.

Simpler way: Open up the bookmarks window, go to tools, export bookmarks.
