Try running "chkdsk /r", if your using NTFS you can probable recover the favourites folder if it is indead the filesystems fold.
If your using FAT32, your chances of recovering the folder are very low. But thats what you get for using a crappy filesystem.

Go into \Documents and Settings\[User]\Application Data\Mozilla\[Profile Name]\[Some Random Folder Name]\ and bookmarks.htm should be in there.
