No, there wasn't.

For one thing, Shinji is afraid of women, and Misato only knows how to express herself in a sexual manner.

SPOILER WARNING!!

In End of Eva, the scene where Misato kisses Shinji and tells him that they'll do the rest later was primarily to restore his confidense and to make him get to EVA-01. She did that because, again, Misato only knows how to express herself sexually. She also knew that she was going to die, and in the lift Shinji realises this, too.

So, in short, Misato and Shinji NEVER had sex or anything.

No, that's what her speech was for before she kissed him. The kiss itself and her comment after were to distract and encourage him.
