The Borg: their built-in defense mechanism for a sleep cycle in enemy territory seems to be the destruction of their own vessel. This is a prudent measure but it wouldn't be necessary if not for the poor design of their regeneration method.
I doubt if the self-destruct mechanism is tied to this particular malfunction (a "regeneration" cycle that affects the whole crew). I suspect the self-destruct is connected to a failsafe so that it triggers when there are no active Borg drones on the vessel. Such a failsafe would prevent the cube from falling into enemy hands.
Of course, we must then wonder why the cube in the Voyager episode "Unity" didn't self-destruct; it had been disabled in an ion storm, and there were no living drones on board.

Perhaps the drones that "awoke", those that eventually went to occupy the nearby planet, stopped the self-destruct sequence somehow.

That explanation makes sense. The system may not have realized that their collective conciousness had broken down, giving someone (probably a fairly recent assimilation, so still reasonably self-aware) time to disconnect the self-destruct mechanism. They would then have had all the time they needed to abandon the ship.
