The Dark Templar are not really Dark Lords, they are just another aspect of the Templar, not necessarily on different sides. The Dark Templar were outcasts from the Protoss society, but they remained faithful to the Protoss, and sheltered the Protoss survivors after the Zerg took the Protoss homeworld.
I would think that the Protoss would likely not support the Empire, but I have doubts they would support the Rebell Alliance either.

Agreed. From what I seen in the game, I would think that the protoss would attempt to remain isolated from the outside conflict unless they were really pushed.
