Nuke all major population and industrial centers from orbit, with additional attention paid to troop concentrations. Mop up the remainders and establish control over as much territory as possible. If the Race uses good nukes (and they should), then most of the irradiated territory should be livable by the time that the colony ship gets there.

Nuking everything is unnecessary, and counterproductive in the long run.
First, I would focus my efforts, and not attack everyone at once. My first moves would be to secure Africa and Australia, because those are the land masses my species would be most comfortable in, and relatively easy to secure. I would cut a deal with the Axis powers, and brutall y hit the United States with every thing I had, ruthlessly wiping out anyone who picked up a weapon, but not inflicting more civilian casualties than I had to. Nukes would be limited to hitting active military bases in the initial strike. After eliminating all large scale resistance in the U.S. I would then secure the remainder of North and South America, while letting the Axis powers think that I am content with the territory I already possess. With the lack of American aid, the British will be hard-pressed to manage anything more than bombing raids, and the Germans will be able to redirect more of their strength to the Eastern Front. The Eastern Front will be an even worse meat grinder than it was in our history, and will serve to weaken both sides. I will secretly negotiate with any side that is in danger of losing to launch assaults on the other to put them off-balance and even the odds.
The one exception to my limited nukes policy will probably be the home islands of Japan, which I will obliterate the instant they try to turn on me.
The Nuclear Armaments ship will stay safely in orbit, Nukes will be transferred to other ships and then brought down for use on the planet's surface.
With the destruction of Japan, I will allow China to resume its civil war, and only enter the conflict if one side pledges eternal fealty to me, while making it clear that rebellion or betrayal will be met with extreme punitive measures. If I have to adopt the tactics of the Draka, I will, promptly dropping a nuke on a city as soon as all Lizards that can be evacuated are out of the blast radius.
Using these tactics, I may not win outright, but I will be in a better overall position when the colonisation fleet arrives.

Knock off the Nazis first thing--nobody will miss them. Then turn on the Soviets. Again, I doubt Churchill or Roosevelt will do much to help Stalin. Then move to isolate Britian from the rest of the world, hit the United States. The full might of the invasion force should be more than enough to conquer the US. Take care of China next. The rest of the world should fall rather quickly. Small, densely populated industrial states like Britain and Japan are nothing but meat grinders. Bomb and starve them into submission instead of directly invading them.
