1) Tetryon torpedoes: It's Trek canon that tetryon plasma released from the warp nacelles of a prototype runabout (albeit in an alternate timeline) can temporarily rip a Nebula-class starship out of warp through subspace-flattening technobabble. Thus, if pursuing at warp or being pursued, fire one or two of those torpedoes and watch the target go to sublight speed. Good for making or preventing a fast getaway.
2) Dedicated power supply systems for weapons. Instead of relying solely on central power generation through the warp core and the impulse drive fusion reactors, outsource some of that energy generation, right along with gunnery. That way, a ship might actually be able to engage multiple targets simultaneously without heroic scriptwriting being necessary.
3) Extendable, armored outriggers that can be passed outside the normal shield envelope. Use them as necessary to do things like projecting fusion bombs via transporter or rescuing stranded personnel while the ship is taking fire.
4) The fusion torpedo (without a fission trigger). Use gravitational compression or laser triggering to produce torpedoes with the same yields as photon torpedoes but without their liabilities as regards antimatter storage and production. A ship's entire fusion torpedo complement could be maintained ready to fire at a moment's notice. Then make bigger torps. Then use some of that cargo and crew space to store a few thousand fusion torpedoes on a typical combat starship.
5) A cellular launch system for fusion torpedoes. Enemy ships might not like the simultaneous launch of several hundred torpedoes, followed by a sustained bombardment from the magazine-fed launchers, followed by another mass launch.
6) The ultimate weapon: an actuall combat starship. Vessels similar in size to a VSD can be built using Starfleet-equivalent technology (such as the Krenim timeship, whose only major non-equivalent feature was its temporal technobabble system). The FTL speeds may top out at warp 6 or so (per references from the episodes dealing with that time ship). But it would be a dedicated power projection platform with the volume of a VSD. Actually, IIRC we get to see a result of Omega Particle exploding inside a space station when Janeway was briefing the crew. "Intelligent Design" Not Accepted by Most Scientists
Homing torpedos, like the one seen in ST6. Make them bigger, more powerful, faster, longer ranged, and give them "fire & forget" capabilities. Borrowing an idea from the Honorverse, use tractored torpedo pods against heavily fortified targets such as space stations. The pods are towed by the ships and can be used to launch hundreds of torpedoes at once from a single ship. With advanced enough homing torps they can also be used against enemy fleets.
Have various sensor jammer and decoy drones that can be launched to completely fuck up the other ship's targeting and weapons systems. Ships should also have some kind of ECM system, possibly using holographics as well so a GCS could appear as a SCS or something like that. Also have some really "dirty" nukes that will heavily irradiate space and screw up Trek sensors.
Cloaking systems are a must, and figure out how to make a ship that can fire under cloak like the one on ST6. Figure out how the phase cloak works and make phasing suicide drones with them. They'd be much larger than a standard torp, but they could phase out, pass thru the shields, then phase back in and explode inside the enemy ship. They could probably mount them on external racks on the starships and fire them off before entering standard torpedoes/phaser range.

FYI Transporters can transport through the originating shields now. Evidence of this comes from both Generations and First Contact when the Enterprise beams people durring situations where shields are most important.

Combat or threat of combat situation. Many times we have seen in the past they say they have to lower shields to transport and people always comment on that. Yet Picard says transport the Defiant and thats it, and the crew is transported almost instantly. Nothing said about the shields. Then lets not forget that the Borg fired on the E-E at least 2 times before it transported the crew off the Defiant. Damn it, just realized a mistake. Generations doesn't specifically state anything for or against, except we know the BoP transported at the same time so they were both vulnerable if they had shields down. Well in DS9 Way of the Warior the Defiant had to lower shields to transport the council members.

Hit both times by the tractor beam which it could easily disable if it wanted to (it did just that when one grabbed the Defiant), it was also heading away from the Cube and in a battle with so many ships, chances are it could drop it's shields for the few moments it needed to get the Defiant crew out.Then lets not forget that the Borg fired on the E-E at least 2 times before it transported the crew off the Defiant.
