im very torn over this. Granted the Boy Scouts are wrong for discriminating, but it is technically their right as a private organization to do so. Also, it may be within the the city's rights to deny them use of the land, but aren't they cutting off thier nose to spite their face?

Both sides are blowing it out of proportion. The BoyScouts are asses for their policies towards new members and such, but the city and the judge are just being confrontational.
If anything, the BSA should just renegotiate a contract with the city and the city should charge them a lease simular to that of any other special interest group that would get a lease there too.
It is not like Balboa park is a small place nor is it that the BSA are trying to lease the whoe damn thing and keep people out. Both sides are making a huge political problem out of it and its dumb.
