The real reason is that SEGA wanted to market it as an action game, which it really wasn't.
And then when people got their hands on it and [failed to] realised that it was rolling dice for every shot and there was a shit load of number crunching going on they didn't like it. "The shooting mechanics are broken" - because they aren't shooting mechanics, they're dice rolling RPG mechanics which have been put into a 3PS control scheme. Same with the stealth and other systems - they were reliant on character as much as player skill and so people got pissy because that's not the shooter they signed up for.
Nevermind people being shitheads about the fact that they couldn't be superpowered supermen, or that their (dumb) choices had consequences which they mightn't have intended.
Pretty much it can be chalked up as a massive failure of marketing, combined with the QA issues that Obsidian has always had not helping out.

The game is called THE ESPIONAGE RPG. The video Hav is talkingabout would have been the same in Splinter Cell or Fallout. Regardless of expectations, the game has a dynamic reticle that clearly communicates range and conefire, so every single person who complained about it was a moron

Everyone I know highlights this sort of thing in DEHR, and it's made worse because if you 'win' a conversation and find out you're a secret squirrel man, you still act surprised later and can never press the issue.
And, of course, that being head of security for Sarif pays so little you need to fence guns on the black market and help hookers with hearts of gold to get by.
Being focus on a professional spy doing pro spy shit instead of solving generic fetch quests is quite possibly why people thought there was no plot.

For all we know he's been temporarily "Burned" which is why Sariff gave him the bottom of the line enhancements and forced him to prove he's worthy by rescuing kittens to get modules to upgrade the Fiat-produced servos in his wifearms.

Uh, he starts the game with augmentations that are literally shit. they TELL you it's literally shit. they tell you it's capable of doing SO MUCH MORE but they left those features off because....thing?
