The ship is remarkably clean for a rogue trader. Probably the biggest item of interest will be a wealth of catalogued information on xenos beyond the boundaries of the Imperium, contact information for a fairly extensive network of clients and material sources and so on. The ship has smuggling compartments that are very well designed and hard to locate, but they aren't in use at the moment.

Oh, and by now Prius has probably informed Nathan that the Judge who was in on several of the big important meetings and knows pretty much everything that's going on has completely disappeared, meaning that there's a good chance that the whole gig has been compromised.
Likely prompting Nathan to run screaming to the nearest vox for all the other inquisitors.

Oh, Engelier did keep a diary which has some interesting entries along the lines of "Met planetary governor today. Pompous windbag blew about problems of running planet and sanctity of office, proposed methalix smuggling operation. Politely blew off, made out with secretary in closet. Another fine example of servant of Imperium."

Yes, using our latent psyker powers we figured out what was coming a couple of days ago and put this whole thing together. You guys have no idea how far ahead of the game Tycho and I are.
Seriously... nah, even if Gix and Hethor step out, Severa's still gonna be doing her Imperial March through the ship. There is no innocence, only degrees of guilt
Uschi's problem is that she did inherit Engelier's disrespect for the offices of the Imperium, but not his manner of smoothing over differences. Her upcoming Memoria stories will discuss her background... she's a kid from a Rogue Trader fleet, so she grew up in the system.
Both her and Synnove fucked up, no question about it. But then stories would be boring if everyone behaved perfectly, neh?
