I don't find the idea of having military grade shielding on shuttle craft to be that far fetched. In several Star Trek: TNG and more interestingly Star Trek Deep Space Nine we see shuttle craft take a few hits from larger vessels and still survive. I agree that a shuttle craft would likely not have shields to the level of a corvette which is a larger and more powerful ship, but they are not exactly flying coffins either. The Maki(sp?) in DS9 possessed a fleet predominantly of attack shuttles if memory serves. I remember several episodes when a handful of shuttles attacking a large ships (typically Klingon) could give a good account of themselves. And granted, such sillyness would not directly carry over (Imagining a handful of attack shuttles doing an attack run on an Ouster Cataphract or anything equivalent makes me laugh) but the precedent is there in Star Trek. Have fun boarding a Cataphract. You might win, if you have enough troops, but casualties will be sick.(Boarding is another matter, but not the attack.)
Heck no on the first point. And yes, a freighter is civilian and is inherently limited on some regards. You could tweak one out, but you would be inherently limited by the baseline and ultimately, I think that SirNitram already pointed out the biggest problem with Oni's current ride. Possessing a M/AM reactor does not help either. Ultimately, I believe that Oni would be best served by having something far stealthier. For a Marine boarding operation, I'd be using those transports, much like I did on that weapons smuggler back when the occupation on Ix'agal was new and you were still actively blowing shit up.
