Nothing to do with rape, really. As you say, much more like stolen sperm. It'd be freaky, but there shouldn't be that much emotional baggage

I'm pretty sure 'I'm pregnant, you didn't know, it's your kid now' is a common enough comedy plot. I've seen it done at least once and possibly more than on Family Guy.

This isn't to say it's a good idea, mind you. I actually enjoyed Drone. I don't think I'd enjoy it nearly so much with a lame comedy sub-plot.

I wasn't saying it would be a comedy, but that drone was, in a technical sense, that other guy's son. Hell, Chakotay had the same deal when he thought Seska had stolen his DNA and made a son.
