Did you Jedify Handmaiden, Atton, and Mira, too? Maybe I just wasted influence gains on some of the others, plus I was playing DS, so that might have something to do with it.

Yeah, that would probably do it. Bao-Dur's influence gains tend to be Light Side. And since you can't get influence from him through conversation, you need to either swap him out when you're about to do something that would lose influence with him, or just take the hit and make up for it later.
HK-47 is similar for Light Side characters. It's possible to be Light Side and get the influence rewards from HK-47, but you'll be regularly losing Light Side mastery in order to accomplish it.

It's been a while since I played it, so I'm not entirely sure. I think somewhere around 4-6. Note that there are only 2 triggers for gaining influence with HK-47 without gaining Dark Side points. Speaking of influence, a quick search revealed that you can actually turn Atton, Bao-Dur, Handmaiden, Disciple, and Mira into Force Users without high influence. If you completely and utterly alienate them, they will still become Force Users. They just will be ones with opposing alignments to your own. So if you are Sith and have no influence, they will become Jedi. If you are Jedi and have no influence, they will become Dark Jedi.

I don't think it takes many. Two, maybe three times at most. I think you can get some influence via dialouge, but I can't confirm that.

The problem with taking HK-47 with you to Onderon, is that Onderon is one of the few places you can get influence with G0-T0 again without gaining a DS point. G0-T0's influence rewards aren't as great (2000XP for finding out his backstory but nothing else).
If you're playing LS it's a cinch to influence Atton, Bao-Dur and all the rest to becoming Jedi. I went to Nar Shadaa and turned both Atton and Bao-Dur into Jedi in no time, it's simple if you know where the influence events are triggered.

Mira's probably the easiest to Jedify. All you have to do is talk to her and you've earned enough influence. As for G0-T0, I wouldn't bother. Though, you may want to consider actually leaving some of the Nar Shaddaa quests unfinished until after the big fight, then go back to them and get influence that way, assuming it works.

Of course, you can get the influence rewards by losing influence with a character. You should be able to get HK-47's advice on fighting Jedi just be going LS all the time and losing influence with him. Given that there aren't many LS acts that give you influence with G0-T0 and even less with HK, I think its better to get what you need from G0-T0 and lose what you can with HK.

I've actually found it to be not that hard to get both Goto's and HK-47's rewards and still be Light Side. And it makes sense that HK-47 doesn't give up his rewards unless you have high influence. He wouldn't give his backstory and Jedi-killing tips unless he trusted you. And he's not going to trust you with that information if you have low influence with him.
On a different note, I have to say that one thing I like about KOTOR 2's story is that it's possible to play the Exile as a war veteran who does not regret fighting in the Mandalorian Wars and still be Light Side. The first game seemed to have a bit more of a "Supporting the War = Dark Side" take.

How do you get influence with HK-47 then? Also, has anyone else had problems completing Kreia's lesson of skills? I got to the point where I activated it, leveled up, put a point into stealth (my weakest skill) and talked to Kreia again, and the concluding convo choice for it isn't there. What gives?

Well, I put the two non-Dark Side methods in a spoiler in a previous post, so there's a good start.
You may need a few others to get it in the end. In general, be supportive of his violent tendencies. If he asks you about Malachor V, tell him that the Mandalorians deserved it and you'd repeat it in a heartbeat. At one point he also does something that almost every other character in your party does. When you attempt to break off the conversation, he'll do a "Before you leave, I want to ask you something" thing. Tell him that the next person to try to stop you from ending a conversation when you want it ended will wake up in a pool of their own blood. Both will net you Dark Side points, but they are easy to make up and net you a good chunk of influence with HK-47.
HK-47 is definitely someone to get influence with if you are twinking out the Exile, because as I mentioned in my previous post, his rewards are pretty much the best stat boosts to the PC that you can get through influence.
Also, for the Kreia skill lesson, I've found that you don't actually have to invest the skill point. I don't know if they changed that in this mod, though. It may just be a bug.

I agree with you. The thing I like most about TSL is that it seems the writers were genuinely trying to do something different in the Star Wars mythos. Ordinarily I don't like the EU, because it seems to be a rehash of things that have been done before, but KotOR 2 was going against the grain. Rather than have the backdrop be one of a huge, ongoing conflict like in KotOR 1, KotOR 2 takes place after the Jedi Civil War where even if you set Revan to LS, as in the words of G0-T0 "Not many people realise this but the Sith won the war." Even though Malak was killed and the Sith armada was broken into disarray, it wasn't a victory for the Republic. I liked how the backdrop for TSL was about galactic recovery as opposed to fighting and winning a galactic war. (I always select 'fire on the asteroid' when I escape Peragus. It makes the storyline about the Exile's redemption more involving when you travel first to Telos and find out how royally fucked you've made things, and then to Nar Shaddaa when you talk to G0-T0, when you realise you've not only royally fucked things but you've triple fucked them.)
I also liked how there was a total absence of a superweapon device. It's a shame that there will be no KotOR 3, from what I've read Chris Avellone's idea for a sequel would have been cool. TOR might be worth it, though, if they pull off what they're hyping. It might be the first MMO I actually end up playing longer than an hour.
