In the Voyager episode that discusses the Omega Particle Captain Janeway says that a scientist was working on the particle and a horrible accident occured damaging a large amount of space. I believe she said that he was working with the Omega Particle on a space station. I was also under the impression that he was doing this in a Star Fleet space station. Though this could not be the case.

Spacestations and Starbases are not the same. Starbases are specific Starfleet bases used to support the fleet. Spacestations are a variety of stations that support the fleet or do other things. Deep Space Nine is NOT a Starbase. Neither is Jupiter Station or Station Aya. All are massive stations. Just because a space station was lost to an Omega experiment does not mean a spaceborne Starbase was lost.

Janeway calls it "A classified research centre", I very much doubt such a station is going to be used for routine fleet maintenance.

The type of station is like Starbase 375, where Sisko is based during the opening of season six.
