The microwave heating depends on the density or conduction or whatever the heck from what you're heating, it's not absorbed evenly by everything. (like when you put rice and potatoes, the rice gets incredibly hot but often the potatoes are cold). So chances are that your food absorbed nearly all the microwaves and the fly didn't. Flies aren't very heavy.
