Another explanation would be ISDs have limited automation and many systems can only be operated by people.

Possible, but there were still 28000 people after the NR refit. We've seen some of their other works, and for the Dreadnaught, they managed to get it down to about 5000 for the Assault Frigate. Suggesting something else is at work here.

Perhaps the limited automation is due to the nature of ion cannon weapons. A highly automated ship would be quickly disabled by ion cannon fire.

Beam isn't a measure of height. It's a measure of width. Height would be 18 stories converted to meters.
