Actualy we have seen a phaser shot imediately pass through a shipping crate. Furthermore, how often have we seen fire fights in cargo bays?

We've seen several phaser shots pass through that shipping/armoured vault thingy quark dove into take cover from those loonies. Concerning the weapons, the MACOs would be at a serious disadvantage. The pulse rifle will not have any lethal thermal effects on the Stormtrooper armor. The pulse rifle may provide sufficient kinetic force to slow down advancing Stormtroopers, but not kill or incapacitate them.
The Stun Grenade used by the MACOs would likely be ineffective as the Stormtrooper helmet may provide protection against the intense light and sound. The flashbang may work as a distraction however. The stun baton would also be ineffective except as a simple melee weapon.
The Stormtrropers are weak at the joints, however. A very accurate shot to a vulnerable joint count incapacitate a Stormtrooper. These zones are near the elbows, armpits, knees, neck and groin. Again, the shots would have to be incredibly accurate to get an effective hit. The Sniper scope is cabable of targeting like this.
The MACO Uniforms are colored to provide a good all purpose camoflage. Gray is very effective on any terrain. The bright white of the Stormtrooper armor and the weak points being contrasted in black makes for easy shots from a MACO sharpshooter.
Unfortunately, for the MACOs, they have almost no armor, much less anything protecting their eyes. A blaster targeted are a tree or at the ground can send up a cloud of dirt or splinters which could effectively blind the MACOs. MACO NBC protection is virtually nonexistant. A single hit from an E11 would kill a MACO.
Therefore, for the MACOs to win, speed is imperative. Three MACOs have to take positions in trees to exploit weaknesses in the Stormtrooper armor and act quickly. Five MACOs remain on the ground to surround and harass the Stormtroopers diverting the attention away from the sharpshooters. Two other MACOs have to take the trees and harass the Stormtroopers and provide cover fire for the snipers and the people on the ground.
The five men on the ground have to be moving quickly, tossing grenades over their shoulders to briefly mask their position. It is very important that they do not hold their position for more than a few seconds. The attack must appear formless and not uniform.
In the films the Stormtroopers were not too effective againt moving targets. Also they tend to stay in close formations, so they can be easily fired upon without difficulty.
It is also possible to engage the Stormtroopers at short range. The MACOs seem to have a martial arts training for close quarter combat while the Stortroopers have not proven too effective at close ranges.
I'm not saying that the MACOs will definitely win, but I am pointingout ways they can win.

I generally only go on what I see happen as far as tactics go or something that is an extrapolation that would seem normal to the troops involved. If someone is shooting at you and you are trained to shoot back at setting 2 on any sort of weapon what will you do? fire at setting 2, this is because you trained to do so. Star fleet troops do not change settings as a matter of course, they are always ordered to set for stun or set for kill. Even against the borg they either blaze away a few times even after they(the borg) have adapted or set the phaser to fire random frequenies and or settings so they dont have to do it. The stormtroopers in a new hope said "Lord vader wants this one alive" or something to that affect and set to stun they didnt need "lord vader wants this one alive, set for stun".
I have never seen a phaser pass through a packing crate but feel my point still stands even if it does because the MACO's will only ever have 1 chance to kill a Stormtrooper. And Stormtroopers generally hit anything without a character shield or a lightsabre . I shall go and try to see the scene your talking about.
