Miyamoto hasn't ever said they're the same Link nor that there's more than one timeline. And there's no reason to make a mess of htings just because the draining of the sea isn't explicitly explained yet.
This is the standard interpreted timeline:

I was incorrect about the Oracle games and LA. Must have incorrectly recalled information regarding various possibilities.

Why does there have to a draining of the sea? Tetra says in tWW that they will sail off to find the land that will be the new Hyrule. All of the following games could take place there in the new Hyrule (except those that doesn't take place in Hyrule, like LA).

The existance of various identical landmarks, currently either fully or partially submerged in WW, which still exist in the other games.

WW hints at how the sea is drained. The saplings that the Great Deku Tree sends out. And Oracle can't take place after WW because the Zorafolk are still around.

The Zora are in aLttP too IIRC, but they are evil and spit fire at you.

How identical are they really? It could have been they found similar things and named them after the landmarks in the old Huryle.

Well, they're still in exactly the same positions relative to each other, so if they're similar landmarks found elsewhere, that's one hell of a coincidence.
