With the advent of the clone wars, did the confederacy stick more heavy weapons on the tradefed battleships, or just use other warship designs and convert the battleships into troop carriers?
Mostly officially unknown as of right now. The Seperatists will field major warships in EIII, but it is unlikely that they are the modular Coreship-commanded TradeFed ships. AOTCICS indicates that the TF began fielding dedicated warships that still utilized the Coreship as a bridge after their failure at Naboo.

Actually, Pablo Hidaglo confirmed that the Trade Federation battleship will be the largest ship class present in the opening space battle.

I hate that shit. What, the Executor just popped out of Vader's ass, randomly to go hunt them rascaly rabbits--er, Rebels. What happened to, "there are a lot of command ships," George?

They might be longer but thinner. One of the spoiler pictures makes them look like giant sharks.

Well, that's if you assume Executor == "command ship"

Yeah, that's if you have a brain and observe what the Death Star II means for the Imperial military-industrial complex and scale concerns, and mind Palpatine's canonical ROTJ dialogue.
