This from the same Luke who force-choked two Gammorean bouncers? Oh no! Dark Side point!
Yeah, Luke even admits him self in Heir to the Empire, i think, that even using force choak non-lethaly was dangerously close to the line.

Maybe they needed a lot of victims ot sacrifice to the gods?

It wasn't just a galaxy they wanted, they where in a holy crusade to set fire to evil machine users. They sent Nom Anor in and they liked, or in this case didn't like, wjat they saw. I could be really assanine and say it was te will of the Force but that makes me sound like a fundie.

Wait, most of the Vong are living on one single planet? I thought there were several tens of billions of them?
One thing I just remembered.
Not all the Vong surrendered- just the Warmaster and SOME of the Vong directly in his command over Coruscant. He sent a surrender order out, too. And the high priest dude was captured, and the high prefect was killed. So they had the Vong leadership.
Thier LARGEST FLEET (over Coruscant) partially surrendered and the rest of it self destructed or did suicide runs at the GA fleet. That alone would end the war. But we know that many of the Vong that weren't at Coruscant REFUSED to surrender. We don't know how many.
What if MOST of the Vong DIDN'T surrender? Say, 100 billion or so surrendered and were locked up on Zonama Sekot. Yuuzhan'tar was captured and all their leaders were captured or killed. That alone would put end the war.
I'm betting that the remaining Vong are holding on to their little worlds (sorta like the Moffs after the Empire died), and just the main chunk of the Vong (those on Coruscant and the survivors of the battle) went to Zonama Sekot. That would explain why its not overcrowded.

The Vong that are still entrenched on both Courscant and across the galaxy will etither get mentioned or have a role to play in the upcoming post-NJO series. If not, we know that Zonama Sekot and the Vong on the living world will be featured.
