I know I may get ribbed for this, but for StarWars I have always liked the old Action IV Transport. Pimped out it can make a really nice personal Cruz-Mobil. Plenty of room for extra shields, weapons, passengers, and still carry thousands of tons of cargo.
For a Capital ships, no contest, I would go with a modified Victory-SD.
I know it’s not as big, not as power, not as strong as an ISD, but sometimes it’s nice not have something so insanely huge. Once you get rid of the ridiculous ‘observation tower’ it’s a fairly nice looking ship. And if you have the money, you can fairly heavy upgrade it’s systems. Besides, there’s just something WAY cool about a ship that big being able to land on a planet. Oh yea… and an Action IV Transport JUST fits in its hanger
For outside StarWars…

The Valdore may seem skimpy, but it's got a body length of 600 m and a wingspan of 900 m to the Sovereign's 680 x 240. While it's not a monster ship by Romulan standards, it's still pretty large for Trek.

For the Wall o' Guns effect, you just can't beat the ISD II. A Wedge o' Doom. Marvellous
For sheer 'Dude!' factor, the GSV has to win. A 80-km silver ellipse (Although they're more interesting on the inside)
For the I like it and dunno why factor, the Avatar heavy Cruiser from Homeworld. It might just work, too.

B5: The Vree. Even their fucking fighters are discs! Mmm...tasty tasty antimatter shredders.
Honorable mention for B5 goes to the race (can't remember which one) that has three shipyards. The government tells two of the shipyards what kind of ship they want, and the shipyards build half a ship. They then send their half-ships to the third shipyard and basically weld them together. I just think that's a hilarious idea.
SW: ISD. The old workhorse of the Imperial fleet. During later EU it's like the B-52. Old, but still more than capable of scaring the shit out of its enemies.
ST: Chang's BoP from TUC. Just need to fix the exhaust problem and it's a great sniper ship.

These are some of my favorites, in no particular order:
TOS Constitution-class - it's the original Star Trek ship, and still the best in my opinion. I know the old models look like shit, but imagine a modern CGI of this baby. The simplicity and lack of the "form over function" look the 24th century Starfleet adores so much makes this ship a winner in my book.
Hiigaran Marine Frigate - I never played Homeworld 2 much, but this just struck me as the most innovative concept in that game. Besides, having a ship loaded with Marines is just bad-ass.
Ancient "Puddle Jumper" - a small but infinitely versatile spacecraft that's part transport, part fighter, and even part timeship in some cases, and it can fit through a Stargate. Oh, it also has a cloaking device, making it ideal for scouting missions and trying to evade enemy pursuit.
Mk VII Viper - although these fighters got their asses whooped by the Cylon hacking virus, I thought these starfighters are just elegant and very well-designed. Cpt Adama still has one, BTW. The Mk VII reminded me a lot of the F-22 and concept F-35.
Liberty - although it got blown up in the Battle of Endor, the Liberty type of MonCal cruiser was one of the more attractive designs. I always liked the organic appearance (but still synthetic construction) of the Mon Calamari starships.

The Blood Angels battlebarges Europae and Bellus are up there, if onyl because I prefer the "fleet" battlebarges to the more traditional planetary assault type.
That and both have lots of cool stuff built in, like actuality spheres (which I love).

I like the Honor Harrington ships also, just because the concept is interesting.
The Thundebolt Cruiser and Valiant Strike Carrier from Jovian Chronicles. The T-Bolt because of its overall aesthetics, the Vally because of its SLoD (Spinal Laser of Doom).

Executor-class. I've always been in love with this ship. Sleek, but broken up by the cortex, and pretty much as big as they come before scale begins to lose meaning, in my mind.
Correlian Corvette: Small, light, and fast. I really like the look of the guns and sensor array of this ship.
ISD Mk I: The armoured main guns look better than the octal barrels of the Mk II, and I prefer the three medium turrets on the axial spine compared to the Mk II's mess of random jumbles.

The Shadow battlecrab will probably always be my favorite ship of all. I will never forget the feeling of awe I had when I first saw them in The Coming of Shadows.
Many of the B5 ships are in my set of favorites: the Vorlon cruisers, Minbari Sharlins and Nials, the First One ships, The Centauri ships (oh hell yeah), the Streib.... Starfuries are nice, too. The sheer range of designs is impressive.
My favorite Star Wars-type ship is the old Battlestar Galactica. Somehow it's more Star Wars than any prequel ship, and it looks much cooler than the vanilla ISD.
Star Trek Klingon ships are nice, too. And the Nebula class. I want one of those.

Aside from favorite ships, If I could put together a 'modest' fleet of ships, I think a lovely Task force would be:
