Bout the only thing I can think of. Some secondary effect causing a weakening of the acceleration compensators in a tiny part of the ship. It's a fucked up sequence, and though I think the "EMP" scenario is higly unlikely as ships hit my ion cannons don't seem to have such porblems, its that or chuck the evidence wholesale.

But ray shields do absorb energy, and the torpedoes release a lot of energy.
