Well excuse my apparent ignorance

The VD says his face turns yellow because of anger, NOT that his face turns ugly and damaged because of anger. His face clearly isn't always yellow, so something about his injury (yes, I'm almost positive it IS an injury) screwed up his blood vessels or something, such that his face turns yellow in anger, rather than red. If all the Force Lightning did was "turn off his disguise", as you put it, he would be able to recover, and turn it back on later.

Actually there's a way how the lighting can cause Palpatine's transformation and not injure him (at least in traditional sense). We know that force lightning is basically pure Force "energy", so it's possible that Palpatine's body just couldn't handle that much Dark side power
