Star Trek Klingon and Star Trek Borg haven't been brought up yet?
I mean sure, you can't really call those games - but what the heck, they were fun anyway. ST Klingon had the occasional parts of Klingon honor and fierceness going so overboard it was just plain funny (listen to Gowron's speech in the opening sequence) and ST Borg, despite a bunch of idioticisms concerning Borg technology still had Q making his usual smartass comments and it had you facing, well, the Borg.
Judgment Rites and 25th Anniversary were both fantastic as well (still haven't beaten 25th - damn, should reinstall that game some day), as was the little of Final Unity that I got to play.
Of course, Star Wars has its strong points, too. I seem to be the only one who actually liked Rebellion (c'mon, how can a game where you can field the whole Imperial fleet, sending a battlegroup of several Super Star Destroyers filled with TIE Defenders to escort the Death Star in a mission to wipe out a rebel base, possibly be bad?), and X-Wing and TIE Fighter were classics. Even the older, less remembered games - Dark Forces, Rogue Squadron, Rebel Assault - were fun.
I really can't decide. I think I'm leaning somewhat more towards Star Wars, but I'm inclined to call it a tie.
