It may have absolutely nothing to do with their own initiative - they could have been commanded to do so by a Lucrehulk-class control core.

The fact that they speak at all to eachother, and the fact that thry must recieve specific orders via hologram, is proof that they don't recieve orders from the Control Ship. Yet in TPM the droid army collapses and physically falls apart after the Droid Control Ship is destroyed.
