Gendou didn't exactly love his son, but at least he didn't indoctrinate him.
Also, Shinji survived. Gendou treated him the way he treated all other Eva pilots.

Personally, I'd pick the person most likely to save my kids whenever they are in danger. This does present an interesting question, since Gendou can be nice, just not to his OWN kids, but then again these won't be his kids he's raising.
Hmm... this is a tough one. Without any reason to see Shinji or create Rei, Gendou would probably have had virtually nothing to do with them, dropping them off at the nearest convinient relative. So then it becomes random relative vs. Ned Flanders. I'd say that on the average, the random relative wins.
However, if Gendou is involved in the EVA project, then he might use my kids as pilots, a fate that has demonstrated itself to be pretty horrid. In that case I'd definetly give it to Flanders.
Flanders edges out in a razor thin margin.
